- Analysis of runs of homozygosity (ROH) in commercial breed genomes is important for accurately assessing the population inbreeding status and exploring homozygous regions related to economic traits formed by selection pressure. The Danish Large White (LW) pig is a commercially important breed renowned for its superior growth efficiency and reproductive performance. In the present study, we identified ROH segments of Danish LW pigs based on 43 individual whole-genome resequencing data. We then calculated the inbreeding coefficient and screened candidate genes with important economic traits from the ROH islands. A total of 9446 ROH segments were identified in the LW pig population. Each LW pig carried 219.67 ROH. Most ROH were , and the average genomic inbreeding coefficient ( ) in LW pigs was 0.24. However, the proportion of ROH ( ) in LW pigs has reached 10 %, indicating selection pressure or inbreeding in recent times. Candidate genes related to reproductive traits (, , , , , , and ), and growth and development traits (, , , , , , , , , , and ) were identified in the genomic ROH islands of LW pigs. In conclusion, the present study provides further assessment of genetic diversity and inbreeding in the Danish LW pig population. Nevertheless, the specific pathways leading to damage in vascular endothelium remain to be elucidated. This study aimed to investigate the function and mechanisms of endothelial cell differentiation-related circular RNAs (circRNAs) in the differentiation of vascular endothelial cells. First, we screened for differentially expressed circRNAs (DECs) and genes (DEGs) during the differentiation of induced pluripotent stem cells (iPSCs) into endothelial cells, using human umbilical vein endothelial cells (HUVECs) as a reference model. Next, we predicted miRNAs associated with DECs and identified core genes related to the differentiation of stem cells into endothelial cells. Then, we verified the expression of endothelial cell differentiation-related circRNAs and the competing endogenous RNA (ceRNA) axis at the cellular and organoid level. Finally, we explored the ceRNA regulatory axis. Six core genes were initially identified, but we focused on a disintegrin and metalloproteinase with thrombospondin motifs 9 (ADAMTS9). At the cellular level, hsa_circ_0000010, hsa_circ_0005875, hsa_circ_0090122, and ADAMTS9 mRNA and protein levels were significantly increased in the HUVEC group, while hsa_circ_0000161, hsa_circ_0002824, hsa_circ_0074944, TXNIP mRNA, hsa-miR-548az-5p, and hsa-miR-548t-5p levels were significantly decreased compared to the iPSC group. At the organoid level, during the differentiation of stem cells into endothelial cells, hsa_circ_0090122 and ADAMTS9 mRNA and protein levels were increased, while hsa-miR-548az-5p and hsa-miR-548t-5p levels were decreased. Among the candidates, hsa_circ_0090122 and its related miRNAs (hsa-miR-548az-5p/hsa-miR-548t-5p) were prioritized because their expression changes were the most pronounced and directionally consistent with ADAMTS9, both in bioinformatic screening and validation experiments. Hsa_circ_0090122 may play a significant role in driving endothelial differentiation by regulating ADAMTS9 expression through competitive interaction with hsa-miR-548az-5p and hsa-miR-548t-5p. - Source: PubMed

Although ultrasound-guided fine-needle aspiration biopsy (USgFNAB) is widely used as a minimally invasive diagnostic tool, its sensitivity for detecting occult metastases remains limited. Current preoperative staging modalities are further constrained by operator dependency and suboptimal specificity in early-stage disease. Integration of molecular diagnostics, particularly the analysis of long non-coding RNAs (lncRNAs), represents a promising strategy to enhance diagnostic accuracy. : This review synthesizes the current evidence on lncRNA expression profiles in HNSCC, with an emphasis on their association with lymph node metastasis and potential application in FNAB-derived material for pre-treatment staging. : A structured literature search was conducted, focusing on studies evaluating lncRNA expression profiles in HNSCC and their relevance to lymph node metastasis, with a particular focus on the feasibility of analysis of USgFNAB samples. : Multiple lncRNAs, including HOTAIR, MALAT1, UCA1, TUG1, AFAP1-AS1, H19, MEG3, and ADAMTS9-AS2, have been implicated in metastatic progression through their involvement in diverse mechanisms such as epithelial-to-mesenchymal transition, chromatin remodeling, angiogenesis, and pre-metastatic niche formation. Elevated expression of several of these transcripts correlates with adverse clinicopathological features, including advanced tumor stage, extranodal extension, and reduced survival. However, no studies have profiled lncRNA expression in matched primary tumors and metastatic lymph nodes, and transcriptomic analysis of FNAB samples remains largely unexplored in HNSCC. : lncRNAs represent promising molecular biomarkers for enhancing the sensitivity and specificity of USgFNAB in detecting occult cervical metastases. Future research should prioritize paired tumor-node lncRNA profiling, validation of FNAB-based molecular assays, and integration of multi-omics data for predictive modeling. Overall, integrating lncRNA analysis into ultrasound-guided fine-needle aspiration biopsy may enhance the detection of occult nodal metastases in head and neck squamous cell carcinoma and support more accurate nodal staging in clinically node-negative patients. - Source: PubMed
