- Missing data can pose fundamental challenges to statistical inference, with nonignorable missing or missing not at random (MNAR) presenting the most severe methodological difficulties. Despite substantial advances in MNAR inference methods, several limitations remain. These generally include interpretability issues, non-identifiability, unverifiable parametric assumptions, and reliance on external information for which clear practical guidance is often lacking-particularly in sensitivity and Bayesian methods. In this paper, motivated by a real-world COVID-19 dataset from the Centers for Disease Control and Prevention (CDC), we study an MNAR scenario in the presence of a shadow variable that may itself also be subject to MNAR. A shadow variable is associated with the primary variable that is MNAR, but is conditionally independent of that variable's missingness given the primary variable and other covariates. Under the pattern mixture model framework, we propose a nonparametric inference method that can leverage external data to explicitly address the identification and estimation problems in the primary data. The method requires inference only of an observed data density and an odds of missing function, with the latter forming the core of our approach. We further provide two multiple-imputation-based estimation strategies, enhancing transparency and interpretability. The proposed framework can accommodate both covariate MNAR and outcome MNAR settings, as well as different variable types, and extends the existing shadow variable paradigm for MNAR data by relaxing the common assumption that the shadow variable must be fully observed. Here, a magnetic bead-based affinity-fishing platform coupled with UPLC-Q-Exactive-Orbitrap-MS/MS was applied to identify SARS-CoV-2 main protease (M) inhibitors from Reynoutria japonica. The crude ethanolic extract inhibited M with an IC of 44.92 ± 2.31 µg/mL. M-functionalized magnetic beads enriched eight constituents, which were identified by high-resolution mass spectrometry and evaluated using a FRET-based inhibition assay. Six compounds showed concentration-dependent activity, with resveratrol being the most potent (IC = 34.01 ± 1.67 µmol/L), followed by glycitein, genistein, emodin, apigenin-7-O-glucoside, and biochanin A. HPLC-DAD further quantified the principal active constituents. Molecular docking suggested interactions with residues in the Mpro substrate-binding pocket, while network pharmacology predicted associations with host-related targets involving IL6, TNF, and AKT1. Overall, this workflow enables efficient enrichment, structural identification, and functional prioritization of M-inhibitory constituents from complex botanical extracts, providing a practical strategy for target-directed natural product discovery. - Source: PubMed

We describe the temporal dynamics, methodological adaptation, and operational continuity of Italy's national wastewater variant surveillance from October 2021 to December 2025. Across 51 monthly surveys, 6,278 wastewater samples collected from 167 wastewater treatment plants in 18 Regions and 2 Autonomous Provinces were analysed by RT-qPCR and targeted spike sequencing using short- and long-amplicon Sanger and Oxford Nanopore Technology approaches. Overall, 1,186 samples yielded a successful long amplicon and an interpretable Sanger sequence, while 248 regional pools were characterized by ONT during the funded surveillance phase from October 2021 to March 2023. The data documented the replacement of Delta by Omicron, followed by the circulation of BA.1*, BA.2* and BA.4/BA.5* and the subsequent emergence of BQ*, XBB*, EG.5*, and JN.1* lineages, with periods of persistence and co-circulation. The analytical workflow was adapted as lineage-defining mutations changed. Since March 2023, surveillance continued voluntarily through December 2025 using only long-amplicon Sanger sequencing. A qualitative comparison with national periodic flash surveys to estimate the prevalence of SARS-CoV-2 variants on biological samples showed that the two systems broadly captured the same succession of major lineage transitions, although the variant prevalence estimates and wastewater lineage proportions were not directly comparable. These findings support the feasibility of a targeted and adaptable strategy for sustaining nationwide wastewater genomic surveillance across emergency and post-emergency phases and for complementing clinical surveillance when routine testing and sequencing are reduced. - Source: PubMed
