- Suppressor of Cytokine Signaling 3 (SOCS3) plays a crucial negative regulatory role in maintaining immune homeostasis, but its function in the antibacterial immunity of common carp Cyprinus carpio remains unclear. In this study, Ccsocs3a and Ccsocs3b were cloned and identified in C. carpio for the first time. Their sequence characteristics, evolutionary relationships, and tissue expression profiles were systematically analyzed. The results showed that CcSOCS3a and CcSOCS3b contain typical conserved domains of SOCS proteins and exhibit high expression levels in immune-related tissues, including the head kidney, spleen, and gill. Infection with Aeromonas hydrophila significantly upregulated the transcriptional and protein levels of CcSOCS3a and CcSOCS3b in various tissues. CcSOCS3a and CcSOCS3b inhibited the JAK2/STAT3 pathway and the production of proinflammatory cytokines (IL-6 and TNF-α), as shown by functional assays. Further investigation demonstrated that overexpression of CcSOCS3a or CcSOCS3b significantly increased bacterial load in tissues and reduced survival rates. In summary, this study reveals the immunosuppressive roles of CcSOCS3a and CcSOCS3b during A. hydrophila infection, providing new insights into the structure and function of SOCS3 proteins in teleost, as well as identifying potential molecular targets for immune regulation against bacterial diseases in aquaculture. - Source: PubMed

A total of 150 Beijing Type 2 laying hens at 300 days of age were randomly assigned to five groups: a control group, a low-protein diet group (LP), and three low-protein diet groups supplemented with 0.06%, 0.12%, or 0.18% NCG. Daily feed intake, Egg number and egg weight were recorded daily on a replicate basis to calculate the egg production rate, average feed intake (ADFI), feed conversion ratio (FCR) and evaluate egg quality. Blood samples were collected from the jugular vein, and the serum was obtained to determine various biochemical parameters using an automatic biochemical analyzer. The protein secretory region of the magnum part of the oviduct was collected and immediately frozen in liquid nitrogen for RNA sequencing analysis. The RNA-seq results were subsequently validated by real-time quantitative PCR (RT-qPCR) using Pearson's correlation analysis. Supplementation with 0.06% and 0.18% NCG in low-protein diets significantly increased egg weight compared with the LP group (P < 0.05). Albumen height and Haugh unit were significantly increased in the 0.06% NCG group compared with the other groups (P < 0.05). The 0.12% NCG supplementation significantly increased serum BUN content (P < 0.05), whereas the 0.18% NCG supplementation significantly decreased serum phosphorus content (P < 0.05). Serum ALB and NO concentrations were significantly increased in the 0.06% and 0.18% NCG groups compared with the LP group (P < 0.05). Gene Ontology (GO) and Kyoto Encyclopedia of Genes and Genomes (KEGG) pathway analyses were conducted to identify differentially expressed genes and enriched signaling pathways. The results demonstrated that the genes suppressor of cytokine signaling 3 (SOCS3), integrin subunit alpha 8 (ITGA8), platelet-derived growth factor receptor alpha (PDGFRA), angiotensin-converting enzyme (ACE), A disintegrin and metalloproteinase with thrombospondin motifs 1 (ADAMTS-1), and apolipoprotein L domain containing 1 (APOLD1), which are associated with the PI3K/AKT/mTOR signaling pathway, were regulated by NCG supplementation under low-protein dietary conditions. In conclusion, supplementation with 0.06% NCG in a low-protein diet improved egg weight and egg quality by regulating protein synthesis and secretion in the magnum part of the hen's oviduct. - Source: PubMed

Wang MiLiu QiulinHan DiLi JiaboWang XingMa WeiWang Chunqiang - Integrative systems microbiology increasingly relies on algorithmic approaches capable of extracting biologically meaningful patterns from heterogeneous and often high dimensional, low-sample-size (HDLSS) biological datasets. A major obstacle in this setting is the instability of inferred molecular signatures across cohorts, tissues, and measurement platforms. Here, we address this problem by formulating molecular system inference as a multi-dataset integration task and by applying the Matthews Correlation Coefficient-Recursive Ensemble Feature Selection (MCC-REFS) algorithm to jointly analyze five independent transcriptomic datasets spanning peripheral blood mononuclear cells, whole blood, plasma, and post-mortem tissues. We compared MCC-REFS with three commonly used feature-selection strategies, GRACES, SelectKBest, and Deep Neural Pursuit (DNP), in order to evaluate robustness, convergence, and cross-context reproducibility. MCC-REFS consistently converged on a compact seven-gene system (, , , , , , ) exhibiting higher stability indices and stronger classification performance than alternative methods. Generalization was assessed using an independent multi-layer perceptron classifier across validation cohorts with differing tissue origin and sequencing technologies, demonstrating preservation of discriminative structure. To support interpretation, we integrated functional, pharmacological, and interventional knowledge from , , and , enabling the mapping of inferred gene systems onto pathways, known drug targets, and ongoing clinical investigations. Taken together, this work presents an algorithmic framework for multi-dataset and multi-omics integration in systems microbiology, illustrating how stable and interpretable molecular patterns can be identified from heterogeneous data, with Long COVID serving as a representative case study. - Source: PubMed
