- Salinity imposes severe osmotic and ionic challenges that require coordinated adaptive responses in microorganisms. Although numerous studies have characterized salt-stress responses in individual Bacillus species, the extent to which these responses are conserved across phylogenetically distinct taxa remains poorly understood. Here, we performed an orthology-based comparative transcriptomic analysis of Bacillus velezensis and Bacillus paralicheniformis using publicly available RNA-seq datasets comparing low- and high-salinity conditions within each species. Publicly available RNA-seq datasets were analyzed using Salmon for transcript quantification and DESeq2 for differential expression analysis, followed by reciprocal best-hit orthology inference and functional annotation through KEGG Orthology assignments. Differential expression analysis identified 1,893 and 1,879 genes with significant expression changes (padj < 0.05, |log2FC|≥ 1) in B. velezensis and B. paralicheniformis, respectively. Reciprocal best-hit analysis recovered 2,963 orthologous gene pairs, of which 725 orthologous pairs met the differential-expression criteria in both species and were retained for comparative response classification. Among these, 234 orthologs were consistently upregulated and 230 were consistently downregulated under salt stress. Conserved induction was dominated by genes associated with compatible-solute metabolism, transport systems, and sodium homeostasis, with additional contributions from oxidative-stress-related functions. Notably, proline biosynthesis genes (proB and proC), glycine betaine-related genes (betB and gbsB), compatible-solute transporters (opuAA and opuAB), and the sodium/proton antiporter nhaC exhibited coordinated activation in both species. Conversely, conserved repression primarily affected biofilm-associated functions and extracellular matrix-related genes. Although KEGG Orthology enrichment analyses did not retain significance after false-discovery-rate correction, functional annotations consistently supported osmoadaptation-related processes as the dominant shared response. These results support the presence of conserved osmoadaptive transcriptional responses shared between Bacillus velezensis and Bacillus paralicheniformis and highlight orthology-guided comparative transcriptomics as an effective approach for identifying candidate conserved stress-response mechanisms. - Source: PubMed

Wang Leonard Kuan-PeiPearce Christopher WilliamStewart Jackie - Lung tumor segmentation in thoracic CT scans is vital for radiomics analysis and treatment assessment, but is hindered by heterogeneous tumor morphology, ambiguous boundaries, and inaccuracy and labor-intensiveness of manual segmentation. Existing methods, including traditional machine learning and deep learning methods, often suffer from over-/under-segmentation or poor robustness. In this study, we propose an improved Segment Anything Model (called Tumor-SAM) for semi-automatic lung tumor segmentation, integrating U-Net for multi-scale feature extraction and a novel ellipse prompt. Tumor-SAM first detects lung ROI to reduce interference from the surrounding tissue. Then, we design an ellipse prompt defined by center, axes, and rotation that captures tumor shape/location better than points, boxes, or circles. The architecture of Tumor-SAM includes a U-Net-based image encoder (replacing ViT), prompt encoder with positional encoding, multi-head attention fusion, and mask decoder. Our method achieved an average Dice index of 0.84±0.13 and an average Hausdorff distance of 7.25±6.24 mm on 164 testing scans, demonstrating good lung tumor segmentation accuracy. - Source: PubMed

Xie LTong YWu CTorigian D AUdupa J KWan Y - Forage crops for grazing dairy cattle grown underneath ground-mounted photovoltaic (PV) systems may provide a feed source for livestock production. The objective was to evaluate forage biomass and nutritive value of grasses and legumes grown under different PV conditions. Forages were planted underneath a 30-kW PV site (30kW), a 50-kW PV site (50kW), and one control pasture site without PV (CON) in 2022 and 2023 with 4 replicates per site. Solar sites were all located on the University of Minnesota West Central Research and Outreach Center grazing dairy farm (Morris, MN) and were not located next to each other, but were 700 m apart. Forage crops included alfalfa ( L.), field peas ( L.), meadow fescue ( (Huds.) P. Beauv), orchardgrass ( L.), red clover ( L.), brown midrib sorghum-Sudangrass ( [L.] Moench ssp. [Steud.]), white clover ( L.), and 3 grass and legume mixes with either alfalfa, red clover, or white clover. Forage samples were clipped (3 clippings per year) when the forages reached ~25 to 35 cm in height, which corresponded to recommended pregrazing height for lactating dairy cows. Samples were analyzed for forage nutritive value. Forage biomass, DM, and nutritive values were analyzed with PROC MIXED of SAS with the fixed effects of site (30kW, 50kW, or pasture), forage nested within site, year (2022 and 2023), and cutting (1, 2, or 3), and the random effect of replicate nested within site. Forages produced less biomass at the 50-kW (3,223 kg/ha) solar sites compared with 30-kW solar site (8,968 kg/ha) and the control pasture (9,987 kg/ha). The 50kW forages had greater crude protein on a DM basis (23.8%) than the 30kW (20.1%) and control pasture (18.2%). The 50kW (54.4%) forages also had greater total-tract NDF digestibility than the 30kW (52.3%) and control pasture (49.1%).
